Hello there!
Has anybody seen a node totally empty i.e it exists and is fetched by
the search operation for example.
But the its contents is empty, no :fqdn, :network and etc.
It occurred that such a node is a terminated ec2 instance.
How to struggle with these kind of issues in future?

yes.
we keep struggling with nodes that is present in couch but its attributes
are not available in solr. recently we had discovered a solr issue (max
index size). still we get few cases like that
